Thirty-two years have passed since the initial defeat of the Invaders, and the A.E.G.I.S organization, once a prominent force, has been dismantled and now operates as a clandestine entity. The remnants of A.E.G.I.S, consisting of a few remaining Gate Keepers, continue to work in secret to protect humanity. Ayane Isuzu, one of the Gate Keepers, harbors a deep seeded resentment towards society, yet she persists in battling the Invaders, driven by a desire for revenge against those responsible for her father's demise. The revival of Machine General and Devil Count, now accompanied by an enigmatic ghost girl, poses a new threat to humanity, and it falls to Ayane and the remnants of A.E.G.I.S to confront this menace and safeguard humanity once more.
